It depends on the year of the car. My 83 Dodge 400 says to lower the windows, unlatch the top, unzip and lower the rear plastic window into the well, and then use the power button to lower the top. My 85 600ES says to lower the windows, make sure the rear window is zipped up, and use the power button to lower the top. On that one, if the window is unzipped it will apparently shatter if you lower the roof. I've seen on a J body LeBaron convertible the rear window falling "in" (the bottom fabric stuff came unglued from the window) while someone was lowering the roof and it went BOOM.
